  Program Services, Projects 7 through 10 SDS resistance QTL identification and confirmation from new resistance sources and advanced breeding lines, Dechung Wang and Martin Chilver report that GD2422 and E07080 are two new sources of resistance to SDS, and we propose to identify the resistance genes in these two sources in three years using a genetic mapping approach. A total of 243 F4:5 lines that are segregating for SDS resistance derived from GD2422 were evaluated for SDS resistance along with the three parents and the checks in our SDS disease nursery near Decatur in Michigan. Uniform heavy SDS infection was achieved in the disease nursery and clear segregation of SDS resistance was observed in the mapping populations. Genomic DNA was extracted from the 243 lines and the three parents. Over 500 F4 seeds derived from crosses using E07080 as the SDS resistant parent were planted this summer. The plants from these seeds will be harvested this fall to form the mapping populations to map SDS resistance genes in E07080. For objective 2, Identify or confirm SDS resistance QTL present in advanced breeding lines entered in the SDS Regional Tests, cooperators report that advanced breeding lines tested each year in the SDS Regional Tests represent the best SDS resistant selections from all breeders participating in the tests. It is expected that multiple SDS resistance genes exist in these lines. We propose to use these lines to map or confirm SDS resistant QTL from multiple sources using a pedigree-based association mapping method. This year, 132 advanced breeding lines have been entered in the SDS Regional Test. Genomic DNA has been extracted from these 132 lines.Evaluation of soybean germplasm for new sources of resistance to the fungal pathogen Fusarium virguliforme, the cause of sudden death syndrome, Glen Hartman and Theresa Herman report eleven sets (nearly 1 per week) representing a total of 7,480 accessions have been evaluated to date in the first "tier" of evaluations. Of these 7,480 accessions, 3,961 are being advanced to the second tier of evaluation. Plans for next reporting period include the remainder of the accessions in the first tier evaluation (about 3,000) will be completed; the second tier testing will commence and is expected to be completed during this next quarter; and a tier three list of accessions will be compiled. Iron deficient chlorosis: Getting to the root of the problem; Iron deficiency chlorosis (IDC) is consistently rated as one of the most serious production problems affecting soybean yields in the upper Midwest. Project's Strategic Goal is to develop useful molecular markers that can identify IDC efficient genotypes and use state of the art genomic technologies to identify genes involved in IDC efficiency or inefficiency. The ultimate goal of the research is to isolate candidate genes and develop markers for these genes that will aid the soybean breeder in developing IDC resistant varieties. Screening for genetic resistance against soybean viruses; Previous research has found that the control of the disease caused by bean pod mottle virus (BPMV) could not be achieved through management of the virus vector, the bean leaf beetle. Therefore, the most practical and reliable method for disease control is disease resistance. However, adequate levels of resistance have not been available. Hill and Grau have developed a novel seed-based assay to measure the amount of virus in a seed to identify BPMV field tolerance. The method involves an engineered BPMV isolate that contains a gene for herbicide resistance. When soybean plants are inoculated with the engineered BPMV isolate, one can easily and rapidly assay for BPMV resistance. The goal of this project is to identify resistant BPMV soybean lines that can be used by soybean breeders. Specific objectives of this project include: "Identify resistance to bean pod mottle (BPMV)and alfalfa mosaic (AMV) viruses; and"Complete development of an antibody-based assay for detection and quantification of alfalfa mosaic virus (AMV).
  Program Services, Projects 4 through 6 Managing Sudden Death Syndrome in Northern Soybean Maturity Zones.Dean Malvick, University of Minnesota reports that for Objective One (Develop and utilize a second field location in Minnesota for field studies and germplasm evaluation of SDS and SDS resistance) a new field location for study of SDS has been established near Rosemount, MN. The location has a history of soybean and corn production. Plots were established, infested with F. virguliforme, and planted in early May. Supplies have been purchased to set up an irrigation system in late June or early July. To date this season we have received above average rainfall, and the plants in the plots are growing well. A few plants (0.1%) are showing early symptoms of SDS, which indicates that environmental and biological conditions have been suitable for infection. For objective two (Study SDS partial resistance in early maturing genetic material and provide resistant germplasm adapted to Minnesota for public and private breeders) that the soybean entries planted in the new field research location are early maturing varieties (maturity groups 1.0 to 1.9). Many are from Jim Orf's breeding program at the University of Minnesota, and others are from other breeding programs. The level of SDS that develops in these entries will be used to investigate partial resistance to SDS. For objective three (Determine characteristics of the pathogen that influence survival, spread and infection of soybean) that studies have been initiated in growth chambers and a greenhouse to investigate potential differences in virulence/aggressiveness among a group of isolates of F. virguliforme from MN and to determine environmental factors that influence survival of this pathogen. The studies are in progress and results are not yet available.SDS resistance QTL identification and confirmation from new resistance sources and advanced breeding lines; Dechun Wang, Department of Crop and Soil Sciences, Michigan State University and Martin Chilvers, Department of Plant Pathology, Michigan State University report that two mapping populations with a total of 243 F4:6 lines derived from the new resistance source GD2422 were planted with four replications in a SDS disease nursery at the end of April. The seeds germinated well and the plants are growing as expected. These populations will be evaluated for resistance to SDS later in the summer.Managing Sudden Death Syndrome in Northern Soybean Maturity Zones, Dean Malvick reports that this was a difficult year to study SDS in Minnesota fields and field plots, as conditions were not favorable for SDS disease development across most of the state. We established a second field site for SDS research at the Rosemount Research and Outreach Centre near Rosemount, Minnesota. This field site included replicated plots with approximately 35 different germplasm entries. In spite of what we thought was more than adequate rainfall through June and July, we only achieved low levels of disease incidence in these inoculated plots. We learned that more water is probably needed at least through mid-August to obtain high disease levels at this site, and we will apply more water and possibly higher levels of inoculum next year.
  Program Services, Projects 20 through 21 Genomics to accelerate the annual rate of soybean genetic yield improvement; The objectives of this project will fulfill several priorities identified in the 2012-2016 Soybean Genomic Research Strategic Plan developed by the soybean research community. These include: 1) Resequencing key soybean cultivars to capture and leverage diversity in soybean germplasm; 2) Developing comprehensive gene expression data for soybeans; and 3) Determining the role of epigenetics in soybean improvements. This project will develop information on the regions of the chromosome that has been rearranged during the past seventy years of soybean breeding in efforts to increase soybean yields. The project involves genomic analyses of major ancestral land race varieties of soybeans and major historical commercial varieties that have achieved higher seed yield levels. Knowing the areas of the chromosome that have been arranged during past soybean breeding efforts will result in a better understanding of the genes/gene combinations responsible for soybean yield improvement. The specific objectives of this project are to:"Use state of the art genomic tools to understand the chromosomal rearrangements and gene combinations that were responsible for soybean yield improvements over the past seventy years; and "Evaluate changes in gene expression patterns in soybean with an emphasis on seed yield.Engineered resistance to soybean cyst nematode via induced gene silencing (RNAi);The primary goal of this research project is to establish a new set of biotech traits that have durable resistance to soybean cyst nematode (SCN). Turning off genes by a process known as RNA interference (RNAi) has tremendous potential as a new strategy to increase nematode resistance. Past research with other nematode species have demonstrated the scientific merit of the technique. This project will investigate the opportunities to insert target gene sequences in the SCN that will provide durable genetic materials that will be lethal to SCN populations.The specific objectives of this project are to:"Engineer stable transgenic soybean plants with traits that can silence specific nematode genes;"Evaluate transgenic lines with SCN bioassays to confirm the effectiveness of the level of SCN resistance; and "Examine the durability of the transgenic traits on single and diverse populations of SCN
  Program Services, Projects 17 through 19 Enhancing disease resistance in soybean through the tools of biotechnology; The overall program will evaluate transgenic approaches to combat aphids, nematode, viral and fungal pathogenesis. The resultant genetic material from this program can then be evaluated as a component for the integrated pest management practices currently being optimized through support of the NCSRP. Project objectives are designed to expand the understanding of the underlying molecular cues of plant/parasite interactions. Specifically, the objectives are to: "Conduct field trials in Ohio and Nebraska with transgenic soybean events identified with resistance towards three major viruses that infect soybean, BPMV, AMV and SMV; and"Design and test strategies for expression of RNA interference molecules in soybean as a means to combat aphid predation.Characterization of promoters from soybean pathogen-resistance genes; The goal of this project is to develop a better understanding of how soybean responds to pathogen attack by isolating and studying the regulatory regions of pathogen defense-response genes. After genes that are involved in the defense-response are identified, the promoter regions of those genes will be cloned and studied using a variety of different approaches. As promoters largely dictate the intensity and timing of gene expression, they should provide critical and precise information on responses of the soybean plant to pathogen attack. Promoter analysis will increase our understanding of the defense response and provide improved biotechnological tools for combating soybean pests. Nested association mapping (NAM) of genes controlling soybean yield and other key traits; The goal of this research project is to map the chromosomal locations of genes that control soybean yield and other important agronomic traits in both domestic and exotic germplasm. Germplasm lines will be genotyped using 1,536 molecular markers and evaluated for yield and other key agronomic traits in performance trials conducted by collaborating soybean breeders located in several Midwest states. The team will identify new germplasm that can increase yield, improve the efficiency of combining genes that are responsible for yield and facilitate the development of higher yielding soybean varieties.The specific objective of the project is to accurately map the locations of genes controlling soybean seed yield, seed protein and oil content, and other agronomic traits on the soybean linkage map and the soybean genome sequence.
  Program Services, Projects 14 through 16 Soybean aphid management in the North Central States; The strategic goal is to conduct a coordinated regional soybean aphid research program to gain insight on the management, implementation of classic biological control, and to answer fundamental questions regarding the nature of host plant resistance soon to be deployed commercially to manage soybean aphid. The project provides for a network of collaborating entomologists, plant breeders, and Extension specialists in twelve states to develop answers to complex issues facing soybean growers in managing the soybean aphid.The strategic goal is to conduct a set of coordinated research projects that will lead to better management of soybean aphid. To accomplish this, the project focused on three areas of inquiry: (i) host plant resistance, (ii) the interaction of host-plant resistance and biological control, (iii) implementation of classic biological control using Asian parasitoids, and (iv) mechanisms of plant resistance. Molecular dissection of soybean aphid biotypes and aphid resistant soybean genes for controlling soybean aphids; The soybean aphid, Aphis glycines, is the most destructive soybean insect in the North-Central Region. Soybean varieties have been developed that offer resistance to the soybean aphid, but soybean aphid populations (i.e. biotypes) have already been discovered that can overcome this resistance. The goals for this proposal are to use an interdisciplinary approach of classical soybean breeding and modern molecular sequencing to: "Characterize aphid biotype specific gene expression on resistant and susceptible soybean hosts; "Identify the genetic basis for Rag2 gene; "Map quantitative trait loci (QTL) for partial resistance against soybean aphid; and "Determine the distribution and frequency of soybean aphid biotypes, specifically those virulent to Rag1 and Rag2 genes, through detached leaf assays and molecular marker diagnostics.Genetic and Biotechnology StudiesThe use of VIGS technology to decrease yield-limiting stress in soybeansThe project's goal is to understand the genetic pathways involved in biotic and aboitic stress resistance to enable the development of soybean germplasm with new defensive features that will lead to the breeding of soybean varieties that respond less to the variation of growing conditions. The VIGS technology uses bean pod mottle virus to carry pieces of soybean gene sequences into the plant to turn off (silence) requisite target genes. In this technology, a piece of a soybean gene is placed in the BPMV virus vector and inserted in the soybean genome.   Program Services, Projects 11 through 13 Improved management of Sclerotinia stem rot in the North Central Region; This project is designed to combine concepts of plant pathology and soybean breeding in an attempt to raise soybean yield potential and stability of soybean yield in the North Central Region. The specific goal of this project is to identify and understand the expression of resistance to Sclerotinia stem rot (SSR, white mold) that is of a high level and stable across multiple environments. A secondary goal is to improve coordination of SSR research in the North Central Region through coordinated and collaborative effects in breeding and integrated approaches to disease management and extension programming.The specific project objectives include:"Examining recombinant inbred lines for complete resistance to Sclerotinia sclerotiorum using greenhouse assays and association mapping;"Improve stakeholder's knowledge of the risk and management of SSR in a given growing season.Improving management of soybean cyst nematode through Extension demonstration and outreach: Phase II; The project goal is to improve soybean cyst nematode (SCN) management in the North Central states. As part of this overall goal the team will establish on-farm plots in all states involved. The focus will be on large scale demonstrations that provide an information resource for Extension grower meetings and developing fact sheets. The projects specific objectives are to:"Improve management and awareness of SCN;"Demonstrate the effects of seed treatments on SCN populations and yield; and "Produce educational materials that summarize results of the project that impact SCN management. "Provide a forum for state Extension specialists to coordinate research and Extension educational activities. Development of a high resolution genetic map for the soybean cyst nematode; Soybean cyst nematodes (SCN) can be managed using natural sources of resistance if the source of resistance can be matched to the nematode population. The reason for this "matching problem" is due to the fact that SCN populations adapt and reproduce on resistant soybean plants. Nematodes that can grow on resistant plants are referred to as virulent. The consequence of this "selection for virulent SCN biotypes" is that SCN resistance becomes less effective over time and new types of resistant plants must be deployed. It is time consuming and expensive to test SCN populations for virulence using greenhouse assays, thus a rapid DNA-based test is needed to detect the extent of virulent biotypes that have built up in nematode populations in the field. Our group has devised a simple quantitative real-time PCR assay that can detect SCN genes in field samples quickly and inexpensively (it costs $1/sample and takes 2 hours). One critical component we are missing is a dense genetic map for SCN that defines the exact region in the genome containing SCN virulence genes. This DNA sequencing project will allow most sequence differences between the avirulent and virulent lines to be identified. These sequence differences, in turn, will be used to map-base clone SCN virulence genes. The virulence genes will then be used to devise a rapid SCN virulence test, which will allow soybean fields to be monitored for virulent nematode build up. Such information will in turn allow the most effective SCN resistant soybean to be grown, thus minimizing the damage caused by SCN.The goal of this project was to use the very deep genomic DNA sequence data for two soybean cyst nematode (SCN) biotypes differing in virulence to identify 1500 SNPs and to map them to the SCN genetic map. In this project we plan use a SCN reference sequence generated by the Joint Genome Institute (JGI) and re-sequence data generated by a new DNA sequencing technology being commercialized by Applied Biosystems (ABI) called SOLiD (sequencing by oligonucleotide ligation and detection).
  Program Services, Projects 1 through 3 Management options for frogeye leaf spot and charcoal rot in the North Central Region.The goal of this ten state project is to develop management options for two soybean diseases, frogeye leaf spot and charcoal rot, which are expanding in the North Central region. Specifically, the researchers are evaluating genetic resistance to these diseases, developing techniques for assaying resistance, characterizing prominent pathotypes of the pathogens, and updating technical information on the incidence, severity and management. For both diseases, host resistance is the focus of the group to deliver long-term management options for the producer.Sentinel plots to monitor the spread of soybean rust in the U.S. soybean production regions; The project's strategic goal is to continue the soybean rust sentinel plot monitoring and early warning network established in 2005 in cooperation with USDA/ARS's ipmPIPE project. The primary goal of the project is to establish and monitor soybean sentinel plots in Alabama, Arkansas, Florida, Georgia, Louisiana, Mississippi, South Carolina, Texas and Oklahoma for soybean rust and other foliar diseases of soybean from April through October. All observations made in the sentinel plots are entered into the USDA ipmPIPE soybean rust web site for public viewing. Project participants will also provide updates during biweekly National conference calls which are coordinated by Edward Sikora and Tom Allen. Population dynamics and epidemiology of Asian soybean rust in North American soybean production systems; The primary goal of this continuing proposal is to develop relevant data and management strategies for the control of ASR in North America. While Florida is not a major soybean producing state, it has thousands of acres of kudzu, an alternative host of the pathogen, and high soybean rust disease pressure. A secondary goal is to provide facilities and support for soybean rust research with researchers throughout the U.S. The sudden death syndrome research allianceSudden death syndrome (SDS) was first observed in Arkansas in 1971 and is now widespread across most major soybean producing areas in the United States. While the incidence and severity of the disease varies by year and state, the annual soybean yield losses rank SDS as a major soybean disease in soybean production areas. The primary goal of this program is to increase soybean producer profitability by reducing yield losses caused by SDS. The project provides a balanced research approach that expands our understanding of SDS genetic resistance, field evaluation of SDS resistant, the interaction of the Fusarium viguliforme pathogens with its environment and regional outreach to optimize SDS management.
